The Waldsassen organ was built by Johann Konrad Brandenstein in 1738, using some registers from an older organ by Christoph II Egedacher, built in 1698.

The organ suffers several modifications along its history, starting in 1863/1864 with changes by Augustin Bittner and continuing with a reconstruction in 1913/1914 by Binder & Siemann. In 1967 Alfons Zeilhuber also proceeds to some changes and from 1975 to 1976 the organ is entirely rebuilt by Pfaff.

Between 1985 and 1987 Georg Jann adds a Schwellwerk and a Fernwerk, following the addition some years before (1982-1983) of two choir organs in the nave. Those interventions are finished with a general reconstruction of the three organs from 1988 to 1989 by Georg Jann, according to plans by Günther Kaunzinger, using mainly the existing pipes.

From 1992 to 1993 two new consoles are installed in order to control the main organ and the two choir organs from the same place – a fixed console is installed in the gallery, next to the main organ, and a movable console is placed in the nave, both having 6 manuals.
